"The Hounds of Baskerville"
w. Mark Gatiss     d. Paul McGuigan
Scenes Cut for PBS, but in BBC version (original research from Calvero's Depot):
Every wonder why we suddenly see John down in the labs alone. That was set up in the following scene where he and Sherlock go back to Baskerville:
(CUT) Guard at Baskeville greets them and asks them to"Turn the engine off.
Sherlock hands over his proper ID now, and the guard walks away to check it. And Sherlock turns to John to say, "I need to see Major Barrymore as soon as we get inside."
    "Right.
"Which means you’ll have to start a search for the hound."
    "Okay."
"In the labs. Stapleton’s first. Could be dangerous."
While Sherlock is talking another guard walks a dog to the front to check the vehicle. The first guard comes back and hands Sherlock back his ID, and the gate opens.

And the scene of Sherlock with Major Barrymore in his office is also cut:
(CUT) Major Barrymore doesn't like what Sherlock is demanding. "Oh, you know I’d love too. I’d love to give you secret access to this place. Why not?"
    "This isn’t a request, Major."
"I’ve never heard of anyhting so bizarre."
"Give me 24 hours. It’s what I negotiated."
"And not a second more. I may have to comply with this order, but I don’t have to like it. I don’t know what the hell you expect to find here anyway."
    "Perhaps the truth."
"About what? Oh, I see. The big coat should have told me. You’re one of the conspiracy lot, aren’t you? Well, then, go ahead. Seek them out: the monsters, the death rays, the aliens."
"You got any of those? Oh, just wondering."
"A couple. Crashed landed here in the 60s. We call it Abbott and Costello.Good luck Mr. Holmes."
Sherlock turns and walks out, the door closing behind him.
